Why is the subject pronoun used in the second sentence? Shouldn't it be an object pronoun?

'They' in this example is the subject of a clause. What is understood by the speaker and listener is the omitted 'that.' "I think THAT they are on the desk." The entire clause after the verb is the direct object of the sentence not the pronoun 'they.'
